Am I missing something? I’m using merged header but navigation colors don’t change when I define under navigation colors.

When the merge function is used, you need to set the navigation color in the header element.

Oh, you are using the site header element, which overrides all customizer or header element styles.
In this case, you can define the color directly via the block.
